Archaeological findings of remnants of foundation stones prove that the oldest building standing in this location was built in the 12th century in the Romanesque style. It must have been one of the oldest, if not the oldest, synagogues in Prague. As an old Hebrew memorial tablet testifies, in 1535 Žalman Hořovský, known as Munka, built a late Gothic building in this location, which had belonged in the 14th century to Pinkas. In 1625 Juda Goldschmid de Herz rebuilt it in late Renaissance style, enlarging it by a gallery for women, a vestibule and a meeting hall. Before the second world war this synagogue together with the Old-New Synagogue belonged amongst the best known ones in Prague.

The assumption that the oldest synagogue in Prague may have stood here, led after the terrible catastrophe of 1939-1945 to the decision of building a memorial here, which would forever remind visitors of the Nazi atrocities and honour their victims. During the years 1950-1958 a memorial to the 77 297 victims of Nazi persecution was created here. The names of all the victims are written on the walls of the main nave and adjacent rooms. The entries were taken from the transport card indexes which have been preserved. The names of Nazi concentration camps are written on the wall where the Torah used to be kept.
